The Presbytery was established in 1733 by four ministers who seceded from the established Presbyterian Church over the question of the right of people to select their ministers. They formed the Associate Presbytery, which later found itself divided into the Associate or Burgher Synod, and the General Associate or Anti-Burgher Synod. Missionaries from the Anti-Burgher Synod established the Scots' Presbyterian Church in Philadelphia.


The congregation they helped establish worshipped in a farm house at Fourth and Shippen (now Bainbridge) Streets with the Reverend David Telfair, who had come to America in 1766. In the year 1771, they built church on Spruce Street, west from Third Street which would become known as Old Scots' Presbyterian.


The farmhouse at 4th and Shippen (now Bainbridge) Streets was surrounded by the early graveyard. By 1888, it was still in possession of the church but had fallen into neglect. Around 20 graves were removed from the cemetery in 1891 to a plot at Mount Moriah Cemetery and the ground was disposed of.
