Gananoque Cemetery was established in 1889 by the Thousand Islands Railway Company (owned by Rathbun Company). At that time, since the only access to the cemetery was by railway, caskets were loaded onto the train. The original dead house (vault) was built close to the railway siding at the back of the cemetery. Families purchased return train tickets from Gananoque to the cemetery for burials and to visit graves of their family members. By 1910, the cemetery was in financial difficulty and after reaching a settlement with creditors, local stockholders took ownership, eventually forming the Gananoque Cemetery Company, now known as Gananoque Cemetery Inc.

The cemetery consists of numbered blocks. Each block contains 30 sections, each section contains 4 lots, and each lot contains 3 grave spaces.
